I've not had my 49 for long and have only run two attys on it that I know have the 510 pin protruding enough. I have run it with flat top 18650 500 and 350 with no magnets on the top, no problems at all. I was a little nervous about it to start off with but found if I screwed the atty on to the top cap you could hold the top of the battery up against it and see/feel that it's only contacting the centre pin.
I have to say I love the simplicity of the 49's design, the way it feels in the hand and the action of the button, it just never misses a beat. I do add magnets to the bottom to shorten the throw of the switch if it needs it though.
A question though. Should the OP be concerned about his new batteries that appear to have been shorted or will the short duration of the short not have caused them much harm? I've momentarily shorted 3S 11.1V lipo packs that I use for RC in the past, they didn't show any problems afterwards.
